It depends, I've recently tried a bear bones squad, and used them behind the platoon, to order everyone about, whilst doing very little themselves.

I like to keep 'em cheap, and try not to draw attention to them since 5 T3 models is a very squishy target.
The Company Commander usually doesn't go any fancier than a power weapon (often just laspistol+CCW), and the squad itself usually settles for a single Lascannon (take advantage of the Veteran BS and second-line position), with a regimental standard if points allow. The re-roll is cheaper (and mathematically better, I believe) than commissars' Ld boost, and I don't usually have blobs bigger than 20 odd men anyway to make them worth dropping in 2-3 such units.
Bigger games might call for a chimera to keep them safe, but that's as far as I'd go.
I leave the 4x flamer/plasma stuff to the Platoon Commanders. Let those (far more disposable) Lieutenants earn their stripes on the front lines with their grunts. After all they're not the ones telling the Heavy Weapons Squads how to fire properly.

Wow. I do almost the exact same as you. GL PCS's, lascannon/banner/vox/PW CCS, 30 man blobs.

I voted other..
My CCS (in most of my IG armies now) have just a Company commander with 2 powerfists (ever since our new 5th ed codex allows it) and a medic. The rest have laspistols and close combat weapons.
However, since I use him mostly to give 'Bring it down' to nearby hvy weapon squads, I'm now thinking that I could potentially have an extra HWS with 3 mortars instead of the 2 powerfists and a medic for the same cost.. At the same time I like using him as a last line of defence. 2 powerfists is quite cool and beefy looking. Maybe I'll model the extra mortar teams, a new commander (who will be able to shoot for once) and a replacement veteran for the medic, and keep them all in the carry case. That way I can choose fists + medic or bare bones with extra mortars.
One reason I'm sceptical about doing it is because I've already used 5 HWS teams on Alpha platoon, so if I get more HWS then they have to be in Reserve with Beta platoon. And because I like my 'fists.

Hello
I usually run mine with 3x melta, bodyguards sometimes and either a naval officer or the master of ord. Depends on the enemy. My usual opponents are space wolves, dark eldar, blood angels, and grey knights.
Like against dark eldar the bodyguards and the naval officer, against blood angels, wolves everybody.

With the six ed, things are changing a little, especialy with the kp given to kill the warlord. How do you play it now ? I use 2 CCS, 1 in vendetta with melta*4+melta bombs & 1 that is hidding to give orders, with 4 snipers.

My latest Ally list (using Guard as main, of course) utilises 1 CCS with lasguns, Missile Launcher, and 2x Bodyguards* and 1 CCS with Snipers, Mortars, MoO, and Astropath**.
* For giving orders to nearby Veteran Squads and sticking on objectives with said squads, bodyguards for ablative wounds because the Heavy weapon takes away from the squad man power considerably.
** To hide the special character abilities, and distance fire from Mortar, MoO and Snipers.
I would probably have the aggressive squad as the Warlord, as it would benefit my tactics hugely if I got the warlord-is-scoring or FnP near objectives roll, and most if not all of the Ld affecting traits for holding objectives with the Veteran squad.

I don't. I only run Yarrick or a Lord Commissar. I know this is against normal doctrine, but, it is my fluffy fun army.
