It depends entirly on what you want.
A DH Inquisitor gets access to a Psycannon, and with gun servitors, can prove a very powerful pill box unit with unbeatable leadership, and possibly special rules.
A WH Inquisitor gets access to the same types of melee weapons, but can also take an inferno pistol, and that coupled with three Crusaders, makes a very hard hitting melee/counter charge unit that can even kill tanks with a pistol!!!

Don't forget that they both get some pretty nifty powers.

As Aeon said, it really depends.
Against Daemons, Chaos, and and Drop Pod Marines, Daemon Hunters are the way to go.
Witch Hunters are better at close range and CC, and taking the allied Sisters of Battle can boost your mobility significantly.
I favor Witch Hunters, but both are good.

I'm also partial to Witch Hunters, they give your Guardsmen a that close ranged mailed fist without costing an arm and a leg, both in points and money.
Daemonhunters still have their place however, will basic Grey Knight squads carrying weapons that ignore Inv. saves, can't argue with that.

Daemonhunters make better shooting squads (psycannon), and can take Mystics for auto-win against deep strike armies.
example: Inquisitor Lord with Icon of the Just, Psycannon, Psychic Hood Sage x2 (makes him BS5 and you can re-roll one shooting attack roll per turn for any model in unit...coughplasmacannoncough) Mystic x2 (deep strike armies lose) Gun Servitors (1x plasma cannon, 2x heavy bolters) 248 points, lots of dakka, and gives you great defense against psychic powers and deep strikers
Witchhunters make better close combat squads with crusaders, and with a WH Inq. Lord you can take an assassin AND a squad of Grey Knights as elite choices.
example:
Inquisitor Lord with Rozarius, Power Weapon, Inferno Pistol, Psychic Hood, power: His Will Be Done 3x Crusaders 3x Acolytes w/ power weapon, carapace armor 2x Chirurgeons 1x Familiar Priest w/ eviscerator 319 points
Add Furious Charge from Straken or Creed, and you're charging in with 23 S4 I4 power weapon attacks (5 of them at WS5 I6), 7 S4 I4 attacks, and 3 S7 eviscerator attacks. Everything re-rolls to hit, and every wound caused by the Inquisitor Lord counts double.
You also have 5 models with 4++ saves, and you can ignore one wound/turn no matter the source. You still have the same protection against psychic powers, and for extra fun, you can stick them in a Land Raider.

with a WH Inq. Lord you can take an assassin AND a squad of Grey Knights as elite choices. How do you figure, sports-fan? HQ: Witch Hunter Inquisitor Lord Elite: Assassin (from Witch Hunter codex) Elite: Grey Knight Terminators (from Daemonhunter codex) You can take 1 elite choice from both Ordos.

Didn't know that was allowed... two different ways...
Still, I'd rather take arco-flagellants. I like the scary minis.

Yeah, they're okay, but in order to field them you HAVE to take a Codex Witch Hunters priest, and since he MUST be attached to a unit, you also HAVE to take a squad of Sisters or Storm troopers.
And then, to make them not suck, you HAVE to take Creed and spend his ability to make them outflank. That's a lot of requirements for a unit that isn't even that fantastic. The minis themselves are decent, but they all have the same pose... very lame.

How do you figure, sports-fan? i can answer that one, get hold of a witch hunter dex and read the apliies part at the beginning VERY carefuly, in short it says it can only ally with 1 army except for other ORDOs, my sister army has cannoness greyknight terms and a deathwacth killteam FTW!. think ill go with WH for the Countercharge thanks guys, also i re-read WH dex and book of st lucias + consripts! Also, if you read the Witch Hunters FAQ on GW's site, it too says you can take Daemonhunters in a force that has Witch Hunter allies. If the big boys upstairs say it, it must be true.
