I know this is sort of odd, but are the assassins from these codices IC's? I am inclined to say they are from their own special rules, but it is slightly ambiguous. If anyone has any proof of ruling one way other other it would be very much appreciated.

Strictly speaking, they aren't, as it does not specify that they are "Independant Characters' as it does for units like the Inquisitor Lord, etc. So no, I would say they are not ICs.

They are as much ICs as Rambo erm Marbo aka not at all. They're units with just 1 person in them. And no one can normally join them.

That's what I was thinking, but the original Assassin Codex had them as IC's and their current Independent special rule makes me inclined to believe that possibly RAW and almost certainly RAI they are meant to be IC's.

ICs as in how?
It clearly states in the book that they cannot join units or ride in vehicles.
So what benefit or disadvantage would they have as independent characters?

No they are unique models.
Unable to join other squads or units, and act independently of the rest of the other characters.
However, it is possible in Apoc to design a unit using the following 1 =I= Lord with Psychic hood with 3 Mystics (One is just a wound soak) 4 Psychic chior's mounted in Chimera 4 Culuxes Assassin
Each assassin would have 39 shots per their weapon profile.
Deepstrikers beware.

If they are not IC, does that mean that my officers can give them orders if they are taken as allies, or if I use inducted IG in a Inquisitor army?

No, the Imp guard FAQ makes it clear that you can only give orders to units from our own codex.
