God knows I've tried with those damned transfers but just like you describe it the problem with the transfers are that they can't be applied in a reasonable way because of the Cadian shouldepad shape. I got tired of them and started to paing numbers and signs on the shoulderpads to keep the squads apart. Easiest way to paint numbers is to use roman digits like 5= V, 7 = VII and so on. Then you could allways add some freehand sigh or geometric shape on the shoulderpad of command squads or veterans.

You have to cut little slits in the transfers with a sharp knife before you wet them. so for example with the cadian gate transfer you need to make a cut from the middle of the moon up through the top of the temple. You have to take more care when applying them as they tear easily.
