Probably a stupid question but here goes:
Do you have to take a BS to hit roll when firing mortars and ordnance weapons?

nope you: 1. place small blast template 2. check range 3. if it's in range determine LOS 4. roll the appropriate scatter 5. roll partials if there are any 6. roll to wound 7. cheer if you kill something

Just remember with some ordance like Baselisk with indirect fire you roll two dice with the scatter instead of one to represent extreme randomless fire.

LOS only applies to the Basilisk shots within 36" of the hull.
scatter is 2D6 taking the highest, correct?

LOS on the basilisk applies to anything within the range of 36"-120" If you can not establish LOS and it is within 36"-240" you use the indirect fire.
Direct fire is and always has been 1d6 +scatter Indirect is 2d6+scatter.
Likewise, you can still fire ordinance if you move 6" or less and you will still roll 2d6+scatter regardless of direct or indirect fire.
