When a doctrine applies something to a unit, does it mean a squad or Troop, Elite, HQ slot?

Well it depends on the rule but usually it means the squad, be it a squad from aplatoon, or a Command or heavy weapons squad. The only rules I can think or that apply to single models are Independent Commisars, and Iron discipline.

It had me confused.... I mean take Carapace armour for example, 20 points per Force Org Slot is a big difference compared to 20 points per squad. The word "unit" could encompass either of the previously mentioned terms.

It's per squad, not FOC slot. The point cost for Carapace does not cover an entire Infantry Platoon - that would be incredibly inexpensive!
Yes, Carapace is hideously expensive when you start throwing in HQ Squads, Special Weapon Squads, remnant Squads, and that sort of thing. It really adds up quickly... thus, it's usually better just to take Grenadiers or Stormies rather than a whole army of 4+, generally speaking.
